What would the Galactic Empire do in the Federation once it won the invasion. Would the Empire opress the people? Just please give me some comments and your thoughts on it.

They would not win they would get their asses handed to them.

Section 31 would send small cloaked ships loaded with nova causing torps through the wormhole and nuke SW stars until they left federation space for good AFTER giving the feds compensation for attacking them.

It is your story you decide.

Just look at what the Empire actually did to it's own peoples for that (terror, enslavement of non-humans, ect). But the big problem here is that the Federation does not exist in a vacuum in the Alpha Quadrant, much less the rest of the Milky Way galaxy, and the Empire would also have defeat and occupy, if possible, any allies, such as the Klingons. The Empire also has to avoid provoking any of the many powerful aliens, like the Metrons, the Excalibans, or the Organians as they blunder about.

Those aliens the Empire is unlikely to annoy, if they learned about them. But those species themselves are limited in their power. They could be overwhelmed though.

Proof? The Organains, for example, demonstrated the ability to disable the entire starfleets of the Klingon and United Federation of planets. The Excalibans had immense matter-energy-matter transformation capabilities to such a degree that they could have utterly and instantly destroyed the E-1701, if they had so desired. They also demonstrated not only the ability to create copies of humans and other lifeforms at will, but also create a mini-continent on the surface of their otherwise molten homeworld, and then later dissolve it when it was no longer needed. I doubt the Empire can easily overcome such beings, if at all.
