Since the Federation can use time-travel, and leaving aside the temporal prime directive, we know that they can simply travel back in time and change whatever they want.
What does the Empire have to place against that, other than some Force-related prescience?

Not much of anything, I would guess.
We've also seen many times how the Force "prescience" isn't very reliable, and even Yoda himself warns Luke of this in TESB, so I guess if the Federation did indeed decide to do so, the only thing stopping them would perhaps be not knowing when or where (or both) their exact target is found.
Say they want to "erase" the young Palpatine before he becomes a Force-user, they'd need to know where he was at 16, for example...

It doesn't even have to go that far; even if they destroy the Earth with the Death Star, just go back to where it popped up out of Hyperspace near Earth just before, and blast the hell out of it when it pops up, or just leave a mine sitting there in the exact place.

As for Force-prescience, I'm talking more about deflecting blaster-bolts with a lightsaber or running a podrace: i.e. it's not reliable to more than a second or so, and not more than a few feet, so it just basically looks like really fast reflexes.

Ah, ok.
Have you ever noticed also that they aren't even "perfect" reflexes?
I've noticed that, apart from Master Yoda, no Jedi ever really blocked attacks when they couldn't see the attacker or possible angle of attack?
Like Luke vs Boba's grappling hook in RotJ, or Obi-Wan vs Jango's grappling hook in AotC, and a few other such examples...

Not to point out the obvious but if its a matter of time travel or seeing the Federation wiped out of existance then time travel is a perfectly viable option.

Any warsie that tries to wave the temporal prime directive around should have it pointed out that the Empire is about to wipe the Federation out of existance and as such any time agents that would have stopped it will not exist unless the Empire is stopped :).

We've seen a number of times throughout VOY and ST:ENT where 29th and 31st century temporal agents have gotten involved in various events where needed. But another thing, as I've stated before, I don't think the Federation would keep the wormhole open between the two galaxies, especially if they discover that the SW Galaxy is not only far, far away, but long ago as well. That means it is in the best interests of the temporal prime directive to shut it down since their contact will severely contaminate the Galaxy's timeline.
